Every Arena game I play, I’m stuck with using the Brown/Blue banner. I was wondering if this was somehow changeable?

Nope. The Arena is part of Broken Spire. For now at least, seems the devs are considering some change. Maybe to your own home kingdom (which you can change yourself) or to the home kingdoms of the enemies you fight in the battles.
