That’s true, the new pet doesn’t even appear on the list of bonuses:
And before you ask, yes, I have already tried restarting the game.

Looks like there’s an issue with Mydnight’s Duke/King of Terror bonuses rather than with Bone Puppy itself. I’ve reported it.
For Scarebear the Bonuses are applying but the Pet art isn’t displaying on the Mystic General Bonus. So it’s just a visual issue for Scarebear.
